Keeps them from hogging the ship and preventing axis from using it.

Correct - the bots on maps with ships (Wake, Iwo, Omaha) are auto-killed every few minutes to stop them from hogging the equipment. 

You may have also noticed that the bots stop spawning sometimes. That is because our bots turn off automatically once the server reaches a certain number of players (the exact number needed depends on the map).

They should not be able to fire the guns on the ship.

If you make one move on the island. they are deadly and nail you everytime.

Not an option unfortunately. Only way is to remove the bots, which we really can't do because of low population time periods.

On this topic of the bots in Wake, for axis they spawn on the carrier and just run off the front end and drown, and then they respawn on the ship if its still up and do the same thing over and over when they would be more help if their primary spawn was at a flag on the island, if axis has one. Can they be programmed to spawn on land first if the team owns a flag?

No they cannot. (At least with my knowledge of modding)
